Even with the whole power of waking thing healing him, shouldn’t there be issues Isa has to work through after waking up?

Definitely! I think both Lea and Isa would have a LOT of issues to work through. That’s why they need each other. They’re the only ones who would be able to truly understand one another. Let’s compare Isa to Lea. The upside-down tears represent Axel’s lack of emotion. His inability (or refusal) to cry. I think they symbolized how Lea cast aside his heart and his morality in order to become an assassin. Axel’s job in the organization was to kill “traitors”. He was merciless about it. 

Roxas: But look at him! All he does is play his sitar all the time.

Axel: I don't think you give him enough credit. He works just as hard as--Okay, no he doesn't. But I'm pretty sure he has a job.

Xion: You know, I've seen Demyx out in the field, rocking out on that sitar of his.

Roxas: What does that accomplish?

Axel: Hey, for all you know, he's out there fighting Heartless and doing recon--just the same as you.

Presumably, Axel killed other Nobodies who rebelled or who Xemnas thought didn’t serve a purpose. He probably killed a lot of members before the current batch of IX-XIII. I think that’s probably why he got so weirdly defensive when Roxas and Xion were dissing Demyx and implying that he was useless. They had no idea, but if Demyx actually was deemed useless, it would be up to Axel to dispose of him. And Axel really didn’t want to do that. He only hated the apprentices. Axel’s characterization is so subtle like that because the story is from Roxas’s point of view. He’s innocent and naive, so he wouldn’t pick up on things like that. 

“We don’t disappear… We’re only reborn,” Naminé murmured, perhaps to herself.

“I’m not like you and Roxas,” Axel said flatly. His hand holding the ice pop stick paused in midair.

“But—but you…” She looked down, clenching her fists.

“It’s because I don’t have a heart,” Axel went on. “I don’t want to disappear, but I’m not upset or sad about it.”

Assuming that Axel only killed “traitors”, everyone he killed didn’t really disappear or die. Since they were Nobodies, they were simply recompleted, like him. So, all the guilt he carried and thinking he didn’t deserve a next life? He can let all that go. He didn’t actually kill anyone for good. So, it makes sense for the marks to disappear once he’s recompleted. That doesn’t mean that all Lea’s pain or trauma automatically disappeared when he was recompleted. He’d still have issues. But the symbol of him as an organization member is gone. He doesn’t have to carry the burden of being a killer.

Saïx: Those are direct orders from Lord Xemnas. Failure is the same as insubordination. You understand that, don’t you?

Now this is just speculation on my part, but this is what I think the deal was with Isa’s scar. And this is one of the underlying themes of my new fic.

Axel wasn’t sure what to do yet. He would already be branded a traitor. He hadn’t exactly disobeyed orders…but he had failed to carry them out.

The story made a big deal out of this idea. If you fail, you’re a traitor, regardless of whether you intended to obey or not. That’s how absolute Xehanort’s sense of authority is. He demands total submission to his will...or else.

A name defines an object. Describes the span of it. Gives it purpose. We embarked upon the Replica Program to ensure our new power stays ours. Now, our shadow puppet, "No. i," lives. It needs a name. Something to define it. To give the hollow vessel purpose.

A name is what defines something and gives it purpose. It has meaning.

Xemnas: As your flesh bears the sigil, so your name shall be known as that...of a recusant.

Someone with the sigil on their flesh was given the name of a recusant. 

I could not even recall my name. I was simply called "X" there. One day, a man came to take me from the prison. I could not see him for the darkness, save that he wore an eyepatch.

Lets assume that person was Subject X. They are the only character named “X”. Let’s also assume that Isa was originally supposed to be Subject X. He’s the only one with the sigil on his flesh, after all. Subject X was given the name “X”, probably around the same time they received the mark on their flesh. It’s believable that a test subject would be branded like that. So, what does the name “X” mean? Why give that name to Subject X?

Well, the Recusant’s Sigil is also called the Mark of Heresy. A recusant is someone who refuses to submit to an authority. In other words, a traitor. I don’t think Isa was really a traitor in the typical sense, though. The mark of the recusant was carved onto his face as the brand of a failure. To punish, shame, and degrade him for his lack of power. To instill in him his new purpose so he would be worthy as a vessel. The reason Saïx’s new purpose was to get stronger? Because he was considered unworthy to be a member at first.

“We can’t afford to spend any more chances on you,” Saïx was telling her. “You were a mistake we never should have made. A failure.”

I think that explains why Saïx acted the way he did faaaar better than the idea of him becoming an apprentice to look for a female test subject. Saïx sacrificed himself to Xemnas because he wanted to feel like he had a purpose. Like someone needed him. He was very traumatized. The novels and manga made it clear that he was like this due to his human memories. He received his scar as a human. 

Saïx sounded vaguely disgusted. “What do you care for a broken, defective failure?”

Like all cult survivors, he will always carry that pain with him. While I think the power of waking would enable Isa to live a happy and functional life, and not be a broken shell of a person, he would of course still have challenges for the rest of his life due to experiencing such severe abuse and losing his whole childhood. 

But Saïx barely spared him a glance and pushed Axel’s hand from his shoulder. “Xion is not qualified to be counted among us.”

That’s why I think the scar symbolically stayed on him even when he was recompleted. They could have written Isa’s backstory to where he received the scar as a Nobody and it would vanish once he got a heart again. But they didn’t. The scar remained as a symbol of his trauma. I think Isa will always struggle with self-esteem and self-worth after what he went through. He will always feel like he needs a purpose to justify his existence. And he’d have a lot of difficulty feeling accepted by the others. He’d think that they wouldn’t like him after what his Nobody did. Skuld isn’t gonna help him with that. Lea could, though.
