Dark Side Story
Doctor Eggman easily breaks into the military facility on Prison Island, seeking a top-secret weapon he heard of that was invented by his grandfather. Using his walker craft, he blasts through the defenses and reaches the area where the weapon is stored. He awakens the weapon from suspension by entering a password (M-A-R-I-A), and placing the white Chaos Emerald he has on hand into a system. The weapon turns out to be a dark hedgehog, whom he immediately assumes to be Sonic playing a trick on him, but soon realizes that this is, indeed, the weapon itself. He introduces himself as Shadow the Hedgehog, and he plans to repay Eggman for releasing him. But first, he wants to show off his power when security catches up.
Shadow dispatches a G.U.N. mecha from the Scorpion Troop without issue. Eggman is amazed by how strong Shadow is, but wonders what how he plans to repay him. All Shadow says is to bring the Chaos Emeralds and meet him in the central control room on the Space Colony, ARK, before leaving.
Meanwhile, in the desert area, Knuckles the Echidna is arguing with some woman named Rouge the Bat, who has been taking the Master Emerald from him. Knuckles explains the Master Emerald's ability to neutralize the powers of the Chaos Emeralds, when suddenly, Doctor Eggman shows up in his aircraft and attempts to steal it away for himself. Knuckles prevents the theft by punching the Emerald, shattering into shards that scatter all to parts unknown, much to the shock of Rouge. They separate to begin hunting while Eggman returns to his base, and Rouge finds pieces in the oasis.
That night, at his pyramid base, Eggman clears the outside area of the military robots that are attacking. Afterwards, Eggman goes into his office inside the base, wondering why he needs to bring the Chaos Emeralds to this ARK that Shadow mentioned. He tunes into the news, which reports that a Chaos Emerald had been stolen from the national reserve bank in the capital. Eyewitnesses identify the thief as Sonic, which makes him a target for the authorities, but Eggman easily recognizes that Shadow is the culprit.
The police and military guard surround Shadow on the highway, who looks down on them all with contempt. Suddenly, he flashes back to a traumatic event, which appears to be him running for his life with someone from voices yelling orders not to let anyone escape. The sound of a gunshot is heard, and he yells the name of the victim of such an attack, Maria. In the flashback, Shadow is locked in a capsule, and all he can do is watch the girl at a control panel, on her last legs, beg him to do something for her, for all the people on Earth, before the capsule is launched out of the room. Shadow, promising to fulfill what he believed to be Maria's dying wish, vows revenge. Then he runs through the highway, tearing the military's robot forces apart with ease.
Shadow meets Sonic at the end of the pursuit. Sonic realizes that the military has been hunting him down because they think he's Shadow, the real Emerald thief. Shadow escapes by warping with the Emerald's power, calling out his technique as Chaos Control, but not before introducing himself as the Ultimate Life Form. Sonic is left at the military's mercy.
Back with Rouge, she has infiltrated Eggman's base, but needs to find the keys to the doctor's room. Avoiding a beetle security drone by blending into the shadows, she finds the keys and gains access to Eggman's teleporter, which is set to warp the users to ARK. She activates it, hoping to find out what the villain is up to.
Eggman, already on the desolate space colony, powers his way through G.U.N. robots stationed there to reach the central control room, where Shadow is waiting. Shadow introduces Eggman to the reason they need to gather the 7 Chaos Emeralds: a secret, planet-busting weapon called the Eclipse Cannon, invented by the brilliant scientist Professor Gerald Robotnik. Eggman is amazed by the legacy left behind by his grandfather. By using the Emeralds, they can unlock the cannon, and Shadow promises Eggman will possess the power to shatter the stars and be able to control the world as he desires. Eggman is thrilled at the prospect. Out of nowhere, Rouge appears, having been spying on the two. With an ulterior motive in mind, she strikes a deal with Eggman, requesting a radar that can track the Emeralds easily (which was how Eggman found the Master Emerald earlier). She knows where to look for Chaos Emeralds, happening to be an expert treasure hunter. The deal is made, and Rouge introduces herself.
Eggman and Shadow, now with Rouge accompanying them, return to Prison Island and devise their plan. Eggman will distract the military's guard robots, Rouge will break into the vault and nab the Chaos Emerald being held there, and Shadow will plant bombs across the island, rigging it to explode. Then they mobilize. Eggman carries out his part of the plan perfectly.
Before they can get rolling with the rest of the plan, Amy Rose inconveniently shows up and grabs onto Shadow, mistaking him for Sonic, but soon realizes her error. Eggman tells Shadow and Rouge to get moving while he deals with Amy. Before he can take her out, Miles "Tails" Prower arrives from the sky in his Cyclone mecha and fights Eggman off.
Shadow gets everything into position, and Eggman orders the bombs to decimate the island in 15 minutes, but Rouge boasts that she'll only need a third of that time to complete her objective. Living up to her claim as a treasure hunter, she gets the three Chaos Emeralds stored by the military and bolts.
Rouge's escape is halted by a flying G.U.N. mecha, and while she manages to destroy it, she has been locked inside.
Shadow receives word over the walkie talkie about Rouge's predicament, and it seems like her days are numbered. Shadow doesn't seem to care about her life, but something comes over him. Images of his last memory of Maria pop in his head, to which he draws parallels with Rouge's fate. Frustrated, he rushes through the jungle to the rescue as the clock to the island's destruction ticks down.
Shadow reaches an open forest area, where he runs into that blue hedgehog again (of all places). Sonic and Shadow fight until they are both just about exhausted.
Informed by Eggman over the walkie talkie that Prison Island is going to blow up soon, Shadow hastily rushes to Rouge's location in the vault and uses Chaos Control to warp her, the Chaos Emeralds and himself to safety right before the explosives he planted incinerate the entire island.
Back on the space colony, Shadow remembers the time he spent with Maria, gazing down on the Earth, talking about the good the professor was doing for its people through science, and wondering why he even exists to begin with. He muses that he might find his answer if he visits the planet. Broken out of his flashback by Rouge, she expresses surprise at Shadow saving her life, noting the usefulness of his Chaos Control, though he insists he was only there for the Emeralds. Eggman is ready to show off the Eclipse Cannon and put on his broadcast of terror for the world, even though they are still a Chaos Emerald short.
That night, Eggman announces the rise of the Eggman Empire and induces fear into the people of Earth with the reveal of the Eclipse Cannon, unearthing itself along with ARK from what appeared to be a moon. The cannon fires a beam at the moon, blowing it in half, and then as it all sinks in, a countdown to the apocalypse commences.
Later, Eggman is angered at something, even though he has successfully stirred up pandemonium all over the planet. Shadow reminds everyone that they still need all of the Chaos Emeralds to use the Eclipse Cannon's full destructive potential, and it will take a while to recharge. When Rouge asks about something going wrong, Shadow replies that Eggman failed to negotiate terms of surrender with the government, thanks to Sonic's interference. Rouge reveals a newspaper she picked up, showing that the last Chaos Emerald has been in the possession of Tails since he was honoured for saving Station Square from Eggman's missile. With this information, the trio makes their way back to Earth, but before Rouge gets going, she discreetly informs her benefactor about her investigation of Project Shadow, planning to find out whether Shadow is the true Ultimate Life Form, and expecting gems as payment. She pursues Tails in her personal car, but he slips away.
Rouge informs Shadow about the plane Tails and the other heroes are riding off in, and he gives chase through the mountainous region. They get too far ahead of him, but Shadow learns that they are heading directly towards Eggman. The doctor, already catching them on radar, plans an ambush.
Eggman takes the heroic tetrad, who've already made it to the centre of the base, by surprise. Sonic wants to fight his old nemesis, and to answer his challenge and take the last Chaos Emerald by force (the hard way), Eggman summons a gargantuan golem, animated by his technology, to attack. Sonic defeats it by scaling it's rocky body and breaking the brain mechanism. Without it, the golem goes berserk and attacks Eggman instead, so he is forced to destroy his giant servant.
Rouge learns of the heroes' escape, but isn't too bothered. She requests the password for the colony's control system (M-A-R-I-A), which sounds familiar. Receiving it all too easily, she uses it to gain access to confidential files on Project Shadow's development. They come as a shock to her, causing questions to rise about what exactly Shadow is. Before anymore thinking about it can be done, the console picks up energy signals from the Master Emerald's shards, and she drops everything for the moment to retrieve what she believes to be her shining prize.
Rouge finds some of the Master Emerald shards out in space, and runs into Knuckles again. They fight to the point of near exhaustion and quarrel, Rouge trips and almost falls into a flaming pit, but Knuckles acts quick to save her (and gets no thanks in return). Rouge gives up the shards that she collected, and Knuckles makes the Master Emerald whole again. Finally, they part ways again, Knuckles apologizing and Rouge seeming to take a new liking to him.
Eggman, back at his pyramid base, wonders what Rouge has been doing. His office computer picks up two Chaos Emerald signals on the space colony, even though there's only supposed to be one left to get. He suspects that there's a fake that his enemies are planning to give him. Shadow wants to leave, but Eggman wants to be the one to give the last words before the heroes' downfall, for he sees this as his victory to claim. His time to end a long ongoing battle and immortalize himself in history. Mounting his walker, he teleports back to the space colony posthaste, trusting the rest of the mission to Shadow if something goes wrong on his end. He blasts through a low-gravity area outside ARK and makes it to a facility where he, once again, corners Amy, all alone and unprotected. He points a gun to her head, demanding to know where Tails and Sonic are.
Tails is drawn in by Amy's distress, and he relays to Sonic that they are in trouble. When Sonic arrives, Eggman demands that the Emerald be handed over without a fuss. Sonic walks to the centre of the room, about to hand over the fake Emerald, when Eggman closes a capsule around him, seeing through the trick. Tails carelessly confirms Eggman's suspicions completely by wondering out loud how he realized it wasn't real. Sonic says what seemed to be his final good-byes to Tails and Amy, leaving the former in charge of the rest of the mission, before Eggman launches him into the cosmos, with the capsule rigged to explode when it's far enough away. It blows up, seemingly taking its captive with it, Amy cries over Sonic's apparent demise and Eggman darkly bids his seemingly departed foe farewell. He demands the true Emerald, but Tails refuses to give it up without a fight.
Shadow, witnessing the capsule's explosion, guesses that Sonic wasn't so remarkable of a hedgehog after all. In the control room, Rouge is marveling at the Chaos Emeralds inserted into the cannon, and loudly states her intent to claim them for herself. She is caught by Shadow, who figures out that she is, in fact, a government agent hired by the president. Rouge shows Shadow her findings on the Project Shadow plan, and questions if the creature she is addressing is the actual Shadow if the one in the files she looked up appears completely different. Eggman interrupts their conversation, reporting that he has the last Chaos Emerald and someone is trying to reach the Eclipse Cannon itself. He demands Shadow to intercept immediately, as the weapon is mere minutes away from firing. Shadow leaves, threatening Rouge with fatal consequences if she doesn't leave the Emeralds alone. Rouge inquires if Shadow is the real thing again, even suggesting Shadow might have false memories. He doesn't care, as they are all he has, and regardless, he is determined to keep his promise to Maria. So, he rushes to the Eclipse Cannon as fast as he can.
It turns out the one racing to the cannon is Sonic, having miraculously escaped his explosive fate in the capsule. After Sonic lets him know who he is, Shadow states his intent to kill him and put an end to his plans to save the world. After a high-speed battle, Sonic emerges the victor.
Eggman, managing to snag the real last Chaos Emerald while Tails and Amy were distracted by the revelation of Sonic's survival, brings it to the control room, declares the beginning of his global reign, inserts the Emerald into the system, bringing it to maximum power at last, and he caps off his plan's grand success with a triumphant, maniacal laugh. However, as he celebrates, sirens go off, red lights flash, and an emergency message appears on the computer screen.
The End... of the world is coming. But maybe not in the way that was expected?
When you go from the Hero Side to the Dark Side, the fact this story is an epic themed around secrecy really comes to light. You see:
Shadow's existence, what he really is, what he was brought into the universe for, is a whole plotline with confidential information and tragedy.
Rouge is a secret agent with her own agenda in these events.
ARK as a whole is shrouded in dark, scientific mystery.

Sonic the Hedgehog is placed under arrest by the military unit, G.U.N., for some crime he didn't commit. He knocks out everyone aboard the helicopter he was being carried away on and dives down into the city below, escaping custody in a high-speed chase.
The day passes and he eventually finds himself fighting off a mecha of the Spider Troop. Afterwards, he meets a dark hedgehog who is in possession of the Green Chaos Emerald. Sonic realizes that the military has been hunting him down because they think he's this new guy who has nabbed the Emerald. The dark hedgehog escapes by warping with the Emerald's power, calling out his technique as Chaos Control, but not before introducing himself as Shadow the Hedgehog, the Ultimate Life Form. Finally, the military surrounds Sonic and captures him back.
Meanwhile, in the desert area, Knuckles the Echidna is arguing with some woman named Rouge the Bat, who has been taking the Master Emerald from him. Over the ocean, Miles "Tails" Prower is flying to a maximum security facility, called Prison Island, in his new combat plane, the Cyclone, which has a flight mode and a walker mode. He sees Eggman attacking Amy Rose down below and comes to the rescue, fighting Eggman off. Tails learns that he and Amy have both come to Prison Island for the same reason: to save the captive Sonic. Both head into the halls of the facility.
Tails fights his way through the robotic guards, clearing the way to Sonic's cell. Amy sets Sonic free and tells him that Shadow is with Eggman.
Sonic escapes from the military fortress, but loses track of Tails and Amy. He winds up in a forest, where he runs into his new adversary again. Sonic and Shadow fight until they are both just about exhausted.
It turns out that Prison Island has been rigged to blow up soon, so Shadow leaves in a hurry, and Sonic runs off to find Tails and Amy so they can fly out of there. They manage to escape just as explosives incinerate all of Prison Island.
Back with Knuckles, he finds more pieces of the Master Emerald in a mountainous area with pumpkin-shaped structures. Then, that night, Eggman announces the rise of the Eggman Empire and induces fear into the people of Earth with the reveal of a giant laser cannon attached to a space station shaped like his face, unearthing itself from what appeared to be a moon. The cannon fires a beam at the moon, blowing it in half, and then as it all sinks in, a countdown to the apocalypse begins to tick.
Seeing the moon blown in half by the cannon's powerful beam, Sonic figures out that this is what Eggman and Shadow have been Chaos Emerald hunting for. Tails, in possession of one of the Chaos Emeralds himself, decides to use the Chaos Emeralds' magnetic properties to locate Eggman's location. Sonic distracts the police while Tails busts through the military's defenses through the streets.
Knuckles finds more Master Emerald shards in the sewers.
The next day, Tails and Amy are hiding away from the police while Sonic is on the run, still. Tails deduces that Eggman is in outer space. Then, as coincidence would have it, Knuckles emerges and joins the group. Tails tracks down the president's limousine in the Cyclone's third mode, a car. The president is in a middle of a meeting with Eggman through his video communicator. Eggman demands that he surrender to the Eggman Empire without resistance, lest his country be wiped off the map. Sonic and Tails interrupt the call and Tails taps into the communicator, learning Eggman's coordinates: the Space Colony known as ARK, the very space station that blasted the moon.
Heading to the desert, Sonic's group see a pyramid where Knuckles saw Eggman and Rouge go in. Tails takes his Cyclone to locate the entrance. He successfully gets everyone inside.
Sonic makes his way through the hallways of Eggman's pyramid base until he arrives at a large doorway, which may lead to some transport they can use to get to the space colony. Unfortunately, the door is locked, so Sonic trusts Knuckles to find the keys to open it.
Knuckles finds the keys in the inner quarters of the base, but ends up under attack by a giant ghost that lives there. However, despite his fear of spectral creatures, he defeats it, and the gang proceeds.
Unfortunately, Eggman ambushes the tetrad before they can go any further. Sonic wants to fight his old nemesis, and to answer his challenge and take the last Chaos Emerald by force (the hard way), Eggman summons a gargantuan golem, animated by his technology, to attack. Sonic defeats it by scaling it's rocky body and breaking the brain mechanism.
Finally, the tetrad gets on board a shuttle that takes off for the space colony. Unfortunately, on the way, the shuttle hits an asteroid, which opens up a cargo hatch where pieces of the Master Emerald were kept. Knuckles takes control of the shuttle, leading to a rough landing.
Sonic, Tails and Amy survive, but Knuckles disappears. Noting the abandoned state of the space colony, Tails explains that the place had been locked up for 50 years, following an accident. He says it was mankind's first Bernal-sphere shaped space colony, and the most advanced of it's era. Time is running short, so Sonic and Tails devise their plan. Tails has invented a counterfeit version of the Yellow Chaos Emerald, which has the same wavelength and properties, but less power than the genuine article. Sonic searches for the cannon control room while Tails heads off to the destroy the generator. Once that's done, Sonic is to place the fake Emerald into the cannon's console and destroy it. However, a wrench is thrown in the plan by Eggman's interference.
Knuckles recovers some of the Master Emerald shards out in space, and runs into Rouge again. Sonic makes it, and mere minutes are left before the cannon fires again.
One last roadblock stands between Sonic and victory: Shadow, who happened to witness Sonic get blasted off into space and thought he was dead. Sonic hints that Shadow introducing him to Chaos Control ended up being a saving grace, and the dark hedgehog cannot believe that anyone could use Chaos Control with a forgery. After Sonic lets him know who he is, Shadow states his intent to kill him and put an end to his plans to save the world. After a high-speed battle, Sonic emerges the victor.
Tails seems to have won his battle against Eggman, but laments that Sonic is no longer around to see how far he has come. To his and Amy's delight, the Blue Blur's voice is heard on the walkie talkie. He tells them to look outside, where they see that Sonic, alive and kicking, pulled it off. With the fake Emerald planted into the cannon, it explodes just when it looks like it's about to shoot at Earth. Sonic caps off his triumph with a thumbs up and a grin.
The End? Nope, not that easily!
Why did I make this post about something you could easily read on a wiki page? For three reasons:
To point out a few finer details.
To remind folks how much from this side of the story alone would need to be adapted if Sonic Adventure 2 was adapted directly.
