It would make sense to have at least one companion per Doctor/specimen, like. Bill has no idea, Twelve is just cool, a bit weird grandpa (adopted? Biological? Who knows!) for her. But Clara definetly is in program and that's why she's so close with Twelve (making Missy jealous).

For Eleven it was supposed to be just Rory, but he can't lie to Amy so she quickly discovers everything and they're in it together (especially after Melody case).

And Jack has 9&10 because he just wants to flirt with two pretty men leave him alone

Where the master is working as a journalist under Vastra & Jenny newspaper and stumble into a large conspiracy of children being stolen tested on and put into adoption. 11 and Amy grew up together sortah, 11 was asked to babysit his neighbor but he never stopped. Some shenanigans ensues and Melody pond exist somewhere.
