Okay hot loz take of the day
The addition of Hylia to the Legend of Zelda Mythos was not the removal of the Golden Goddesses, they are still there
I don't need to write an essay about this the evidence is right there in botw when Zelda mentions that Mount Lanayru is named after the Goddess of Wisdom
The dragons are named after the Goddesses they are not replacing them
(and if you need an essay iirc in Skword lore Hylia is described as having been entrusted with the Surface, which sounds like the Emperor of Heaven being set to manage the world while the creators of the world retire)
This is one of those things where people need to remember that loz is a Japanese franchise and not from a Christian hegemonic culture, despite Hyrule's similarities to European style medieval fantasy there is room for all the gods and spirits loz has ever featured to all exist and be important at once because that's how religious pluralism works

Something that literally just dawned on me and now I'm working on a headcanon to try and explain it; Hylia is literally only mentioned in Sky and First's era and nowhere else. Metawise, she's basically a retcon since she didn't even exist prier to Skyward Sword.
The Golden Three also have their fair share of retcons, albeit of a less glaring variety due to having been introduced early in the series. They'd started off as Oracles and nothing more, them being goddesses wasn't a thing until OoT.

Since Sky and Four's eras have the smallest gap between them (I think there's only like two or three centuries separating them?) She was forgotten about very very fast, if we're being generous we can say she has maybe a pinprick-sized group that still knows about her. But the wider world has erased her completely from memory.
The Golden Three's power and influence started to decline on the Downfall Timeline (and likely also the Adult Timeline for different reasons) 'til they were little more then mortals - highly magically potent mortals, but still mortals - until they too were forgotten from living memory and erased by the sands of time.
Hylians still had a form of religion by Rulie's era, but none of the OG four were a part of it anymore. Kinda like how many real world religions and myths shift and change over time. sometimes drastically (case and point; Greece).
Anyways, that's my weird two cents. Lost Girl Out ~✨
Okay but this is a cool headcanon! I love it!
