Isn't the exact contrary of what you said? Thales and company want to kill every Nabetaens (I hate their names), but Edelgard primary objective is to destroy curch and crest system. In CF you can even let Flyan and Seteth go..!
Edelgard think the system is rotten, and it's the exact system which gave power at the crest, which caused her and Lysithea experiments.
Infact when Edelgard spoke with Claude they say how their ideals are similar, but both of them believe in them too strongly and are not willing to leave the country to one or other. (Except Claude can count a next working collaboration as Almyria heir with Edelgard, so implementing his ideas. While Hubert leave all the instruction to Claude).
...No? Edelgard literally does want to kill all of the Nabateans. She says this repeatedly - one could even say she says it ad nauseum. She says Rhea is the leader of the monsters that have controlled Fodlan. She denies the possibility of Rhea - and Nabateans - having humanity, saying they can only "masquerade at will." She says she seeks to obliterate Rhea and the other Children of the Goddess (this is more explicitly said in the JPN version) - and she wanted to do this so much she was willing to kill Byleth she they tried to stop her from doing so. She calls Rhea a vile creature in direct relation to her being The Immaculate One, a dragon. The death of the Children of the Goddess is seen as a good thing to Edelgard; she sees it as freeing humanity from them. She doesn't think they should have any power over the people, specifically because they are Children of the Goddess. It is very much not just Thales and co. that want to kill the Nabateans. And it's not even just Edelgard that wants to either - her undyingly loyal lackey wants it too.
Her primary objective - the most important one - is imperialism. Let's be clear, that's the first thing she says (relating to her war) that she tells you she wants to do upon reuniting with her. She literally says that "complete Imperial control over Fodlan" is something she wants. Not just the Church, but the Kingdom and Alliance as well - Edelgard wants them destroyed entirely. But as can be seen from above, killing the Nabateans is very much something she also prioritizes as important. She mentions those two things more post ts than anything about Crests and systems.
And like omg... she cannot spare Seteth and Flayn. I'm sorry but I've seen that said so many time and it is literally not true at all. Byleth spares them, Edelgard does not - and no, "She let Byleth spare them" doesn't fly at all, because she can spare humans just fine. Claude and Lysithea are 100% able to be spared by Edelgard directly - it's literally only the Children of the Goddess that Edelgard will not spare. She will always kill them (without Byleth initiating first), because she wants them dead.
She might like Crests either, she might want to get rid of them, but frankly, she just doesn't care about that as much as she does wanting to conquer Fodlan and wanting to kill the rest of the Children of the Goddess.
And ahh yeah, Claude believes in his ideal of "not killing people to get what he wants" and Edelgard believes in her ideal of "killing people to get what she wants." That would, in fact, get in the way of them being willing to leave the country to one another (except that's not even why Edelgard's doesn't want to leave it to Claude, if we go by what she says she does so because he "doesn't know as much as she does about Fodlan" and that him living makes it to where she can't see her righteous world come to life - and remember in CF, that world is of Fodlan being under complete Imperial control) lmao
