Maybe their subjugation by the dwemer forced them to break some kind of deal their species had with a deity, similar to the Green Pact the Bosmer have with Y'ffre.

Maybe they still are people but their souls were, if not more, as much damaged as their body and society.

Maybe eating the forbidden mushroom took away their sentience, just like eating the forbidden fruit gave Adam & Eve their own.

Random Elder Scrolls thought. I have never liked the deeper implications behind the fact the falmer souls don't require a black soul gem like you need when soul trapping other human* enemies. Implying the falmer literally, like, objectively, lost their status as people at some point during their subjugation by the dwemer.
