Amagai’s father is presented as having been close to Yamamoto, being highly trusted by them and being one of their students at that. Taking that into consideration, unlike what is implied in the anime arc, I find it highly unlikely that Yamamoto didn't know their trusted student had a child, and more than that, that they didn't recognize Amagai as such upon encountering them way later in the Gotei 13.

I like to imagine that while Yamamoto didnt know what Amagai’s angle was or that he knew they killed his father, they knew who he really was, and were waiting for the right time and means to reveal they knew and to discuss what had happened with his father in a way that would have cleared everything up, insofar as Yamamoto's involvement (unfortunately that conversation doesn't wind up happening or happening as it should during Amagai’s Captain or Exile Verses, but such is life sddglhJKLJHSD).
