Thinking about the overworld fossils and how massive they are. They're significantly larger than the Ender Dragon that exists in the world, but also a large portion of them are not fossil (still bone), meaning they're recent in the grand scheme of things, since fossils take thousands of years to form.
So it makes me wonder what kind of things were big enough to make those fossils. I've considered having actual dragons too as opposed to the megaorganism of the dragon, but I'm not sold on the idea.

Distinction between magic and science, and gods and beings
For the purpose of this world building, magic are actions that are not congruent with our (real life) understanding of physics. This means things such as creating new material from nothing and enchanting. Weapons enchanted with flame, for example, have no physical properties that enable them to ignite a target struck, they simply do that.
Any mention of a god in this setting is implied to be unknowably real in universe. The purpose of a god seems defeated to me if we know they are real, because then they are simply a very powerful guy rather than divine. Therefore, out of universe, they are neither real nor unreal.

The Ender Dragon, being an endless and eternal being is infinitely large and thus contains everything that could exist.
Because of this, She is simultaneously alive and dead. Any and all interpretation of Her is correct. As an organism, She maintains Herself by consuming possibilities of universes and their contents.
She exists as a singular in the End. The End itself is the Ender Dragon's mind, in idle processing not otherwise being used.
The Nether occurs in Her corpse, her flesh and blood turned to stone and magma.
The Overworld then is Her soul itself, exerting its will.
